I think it depends on the glass you use for the sides, front and back. If you can see through these parts, then placing the bottom glass on the bottom of the sides would be the way to go. This prevents you from seeing the edges of the bottom piece through the sides. If you are using opaque glass for the sides, front and back...then either way would work.
